The Basilica was founded in later 11nd century, but a lot of changes have been made. The current building itself is a neo-Gothic basilica. It was constructed between 1887 and 1903. During this phase, the twin-tower faßade was executed by František Mikš.
The church’s main portal features a tympanum with a relief depicting the Last Judgment On the gable face stand sculptures of the basilica's namesake saints Peter and Paul with angels and Jesus. Below the gable are two mosaics set into quatrefoils frames. Each of the two side portals has in its tympanum modern mosaics depicting the α and ω motifs.

The mosaics date from 1903 and are designed by Antonín Krisan, and created by the Munich-based mosaic artist Luigi Solerti.

Tympanums of the side portals, with left the α, with the words SLYŠTE SLOVO (Hear the word) and right the ω with OD BOHA PŘIŠLO (it came from God). These mosaics date from 1993 and are designed by Lumír Šindelář and executed by Antonín Klouda.
Description translated from České Mozaiky: "The mosaics feature, as their main motif, the Greek letters alpha and omega set within mandorlas surrounded by stylised clouds. The letters, set against a neutral gold background, form iridescent bands with irregular edges. The background colour references the technique of medieval mosaics and, in terms of composition, ties in with other older mosaics on the basilica’s façade. The lower edges of the compositions are filled with twelve brick-red mounds which, according to legend, were brought by King Vratislav, the founder of the Vyšehrad Chapter, to serve as the foundations of the church. In the lower corners, historical figures are situated on either side of the mounds, protected by angels with outstretched wings. On the 'Alfa' mosaic, the first Czech king, Vratislav, is depicted on the left and St Agnes of Bohemia on the right. On the 'Omega' mosaic, the figure of Eliška Přemyslovna is situated on the left and that of her son, Charles IV, on the right."
